Where Cliniko and Xero get out of step
The integration looks convenient, but in a busy clinic it often causes more problems than it solves.
Edits flow straight into Xero
With the integration on, changes your team makes to past invoices or payments in Cliniko change Xero too, even for periods already reported or lodged.
One payment, many entries
When one payment covers several invoices in Cliniko, it shows as several payments in Xero. Matching that to a single bank deposit takes care.
Batch settlements
HICAPS, Tyro and card settlements land as one deposit for many appointments, so the detail needs to come from Cliniko reports.
Products and GST
Consultations and products can have different GST treatment, so your income needs splitting correctly for BAS.
Two ways to run Cliniko with Xero
For most Cliniko clinics we recommend running with the integration off.
Integration on
Cliniko sends your invoices and payments to Xero and we reconcile them every week. This works well when your team rarely changes invoices or payments after the fact.
Integration off
We code income from your bank deposits each week, then post month-end journals from your Cliniko reports for receivables, GST and income by practitioner or service. Changes your team makes in Cliniko can't disturb Xero or a lodged BAS.

Should the Cliniko integration be on or off?
For most clinics we recommend off. With it on, edits made in Cliniko change Xero automatically, including past periods. With it off, we code income from your bank deposits each week and post month-end journals from your Cliniko reports for receivables, GST and income by practitioner. If your integration is on today, we'll talk through switching it off safely.
Will I still see income by practitioner in Xero?
Yes. Our month-end journals split income by practitioner, location or service using your Cliniko reports, so your Xero reports still show where your revenue comes from.
How much does it cost?

Do I need to change practice software?
No. We work with Cliniko as it is and focus on keeping it and Xero in line.
Are my services GST-free?
Many allied health services are GST-free, but not all. Products, classes and some professions are taxable. We check the treatment of each income line so your BAS is right.

I'm Nathan, a Newcastle local with a finance degree from the University of Newcastle. I spent four years at a Newcastle chartered accounting firm, and it gave me a strong grounding in tax, compliance and how small businesses really run. Along the way I noticed many owners wanted more regular support with their numbers during the year, not just at tax time. So in 2015 I became a Registered BAS Agent and started Stream, to give small business owners the kind of accounts team usually reserved for big business.
Today your books are handled by our bookkeeping team, who follow the same documented process for every client, and I oversee the quality of the work.
